Let's think for a moment about a hypothetical movie where these two iconic titans clash against each other. For the sake of entertainment value, we won't think of this as a realistic/unfair match-up, since it is a cross-over and cross-overs usually make the characters pretty even in every field (FvJ, AvP) to make the face-off more enjoyable.

Who would the human characters be in the middle of all this conflict?
How would the two meet, or what could bring them together?
How do you think the first encounter between the two would go?
How do you think the second encounter between the two would go?
How do you think the final battle would go?

Piccolo: Just how many people have you sacrificed?!

Cell: Sacrifice? Hmph, rubbish! On the contrary, it is an honor to become a fraction of my power.

This would be very awkward, as Cthulhu would only be Cthulhu in name here. Cthulhu and other stuff like that is more about the mystery rather than the fighting. It would result in a very strange depiction of Cthulhu

Well you have the cultists who summon Cthulhu obviously. Maybe a team looking to bring out Godzilla out to fight Cthulhu and save the Earth.

Honestly I'd say they first met when Godzilla tries to defend his territory (some city) from this squid wannabe. They'd then fought and Godzilla gets whooped. Nothing he does helps, not that he gets a chance, and he's forced to retreat.

Second encounter goes better for it's less clear cut but Cthulhu holds the advantage.

The final one is where Cthulhu and Godzilla seem most evenly matched, probably at R'leyha. Godzilla eventually is able to bring out a won and force both him and his city back into the deep. No one defeats the King of Monsters, certainly not a mere Cthulhu.

But overall Cthluhu isn't gonna be very... Cthulhu, more like a monster with cthulhu aspects due to the whole fighting Godzilla thing, and Cthulhu almost certainly losing in the end.

Well, some writers besides Lovecraft have made him less of a mystery, and more of a deity in the mythos, he's turned stars into prisons for some of his rebellious offspring and survived a nuclear warhead from every country, and also fought a few monsters in his time. Some writers have even given him an average size of 10 km. The Himalayas are about on par with his shoulders.

But classic Cthulhu doesn't really fight, yeah, he's just a lazy bastard sleeping in the bottom of the Pacific Ocean. He's not a squid, tinny. He's an octopus-headed humanoid dragon.

He's also really fat.

And since the Cthulhu here couldn't be the real one because he doesn't fight and is too small and weak(still pretty tough though), they could reveal by the end of the movie that it was in fact one of the Star-Seed, his far smaller clone-minion-thingies. That the real Cthulhu was still sleeping down there, and that if he had awakened, nothing could've stopped him, not even Godzilla.

Before the credits pop, we see the body of Cthulhu near R'lyeh. We get a good shot of his face. The eyes twitch, then open, and they're glowing red. And he's mad. Everything goes black, we hear a mighty roar that is not Godzilla's, but Godzilla's roar responds to end the movie. Roll credits.
