My favorite Superhero is Superman...
Specifically All Star Superman...
Superman shows him his strength, convinced him let him help, and then saves Earth again.
Superman wins pretty much every time, he's simply too strong, agile, and has a wide variety of means to combat Neo. Unless he's under the effects of having no sun, Neo can't really do anything.

From what I can tell he always could but manifested it as his superpowers. Which is likely what he's referring to.

Not entirely. In Matrix Reloaded (the sequel), he blocked a sword with his hand, and although he stopped it, it cut him a little.

Besides, even if you just want to deal with just the Matrix version of Neo, aren't there nearly unbeatable superheroes out there too like Superman, Hulk, Thor, etc?

Xavier can probably telepathically assault Neo, I'm not sure how well he can resist mental assaults, that said he resisted Mr. Smith so he clouds resist that as well.

Still not enough. If you're in the Matrix, you've already lost. He can take away all of your powers because he can play with the code of the Matrix. When you're in the Matrix, you're lines of code. Because of this, as the effective admin of the entire system, he can't lose unless he wants to.

He can control the Matrix's code, Flash's speed only exists by his will if he's in the Matrix.

That is the question, I was personally going with default neo for this, but I think anyone sneaky enough or fast enough can win this.

While that is true, I think that requires knowing his opponent before hand and taking steps for that. He's not Omniscient, Flash can surprise him.

If Neo is as powerful as you say, how could a lowly minion of the Merovingian make him bleed in the Matrix Reloaded then? How was he forced to retreat from the army of Agent Smiths in the Matrix Reloaded? How did he have a stalemate match with Seraph in the Matrix Reloaded?

I understand that Neo will probably end up being the most powerful being in the Matrix, but from what we've been given, I don't think he is invincible.

Hmmm...
Well to even the playing field, what if you take out reality warping in regards to his opponent? I'm not quite sure how to explain that, but it should at least provide a fight rather than him blinking everyone away.
No reality warping hax I suppose.

I'm referring to him at the end of Matrix Revolutions. Before that, he was powerful, but he wasn't basically the Matrix itself. As of the end of the series, he's pretty much the Matrix itself and his only enemy is a computer virus(Agent Smith), as it can attack the Matrix at a coding level.

His powers are solely from reality warping. Super strength, speed, and all that jazz only comes because he believes himself to have it.
