The Dragonborn on the other hand hasn't dealt with people like The Nerevarine that has dealt with beings like Dagoth Ur and the like. And if we are to take Game Mechanics into here? Oh lordy. Look up some videos of what you can do in Morrowind with a little Skooma. Dragonborn isn't touching him.

Not in-game but storywise? Nerevarine and Dragonborn were fated to beat their respective foes, both of which were Gods either through birth or through the Tribunal. Outside of fate though, they should be around the same strength. But Nerevarine has 200+ years of experience in fighting, whereas the Dragonborn only has as long as he's lived.
