EDIT: Luffy's backstory with Ace and Sabo being a close second EDIT #2: In fact scrap that. Luffy, Sabo and Ace > Battle of Marineford. I enjoyed the fear factor that was involved with it.

Other manga, either GI or Yorknew for HxH, then the Chimera Ant Arc. Dark Tournament for YYH. SS Arc for Bleach. The whole Akatsuki arcs for Naruto, Chuunin Exams comes second.

For myself, it's Marinford arc too <3 (The fool battle with White Beard vs Akainu and the determination of Luffy :oo) After that, they are Green Island arc (HxH), Sayan's arc (DBZ, Goku vs Vegeta =p), ect

I'd probably say the Chimera Ant Arc from Hunter x Hunter would be my favourite manga arc. Honourable mentions to Fullmetal Alchemists final arc (not really sure what to call it) Marineford Arc (One Piece), Sasuke Retrieval Arc (Naruto) etc.

Chrome Favourite Manga Dragon Ball	I don't know what the "official" arc name for it is, but the arc of Trigun where Spoiler: click to toggle Wolfwood dies, and Razlo becomes LIvio again, joining Vash. By that point, Nightow was on his game and had really gotten a feel for his artwork, and that storyline resolution was one of the most moving moments I've read in any manga.
