Not 100% sure, did a quick Google but nothing really came up. That'd be the one people usually use, a real indie manga using the true meaning of the term would probably be a doujinshi.

Hence you also get the term 'indie games' as they aren't the product of any big label or anything, but the creators own work. So I guess you could say indie manga is something along those lines, where the artist does most of the work on their own or only has minor publication assistance.

Not much else to add except I generally think of "indie" as stuff that isn't as popular. Once it's past that certain level, it's no longer "indie" (which I think is an overused term anyway).
