When they let the barrier down, Goku and Vegeta separated and I'm still not sure why.

I just assumed that Kai magic (the earrings) isn't compatible with Buu's magic, so they split.

I wouldn't cover-up for flat-out plot hole's bro.

Its a plot hole as well as plot-device.

The final conclusive battle of Goku & Vegeta against Majin Buu was set-up the moment Vegito defused due to Buu's "magical properties" makes perfect sense.

Because Goku and Vegeta sell. This was supposed to be the grand end of their run of VHS, DVD, manga, toys, and the like so they went out as separate characters who grew to like and respect one another,

According to Daizenshuu 2, I believe, it was the "bad air" inside Majin Boo that caused Vegetto to separate back into his combining parts.
