The death of Cell

What was the difference between the Kamehameha that Goku used w/ instant transmission and the father son Kamehameha. I know the latter is stronger but couldn't Cell just regnerate from that one also?

The lower half of Cell's body was still left after Goku's instant kamehameha while when Gohan won the kamehameha battle, he wasn't just hitting Cell with his kamehameha, he was deflecting Cell's own kamehameha back at him. After the father son kamehameha there was nothing left to regenerate, they showed all the cells in his body being destroyed.

That^ Cell had nothing to work with after getting exterminated from his and Gohans's Kamehameha. Could Goku have finished it if he would of aimed for his whole body instead of just the upper half?

As long as Cell's core is in tact, he can regenerate himself fully. This increases his power afterwards.

Vegeta's sneak attack from above took Cell's focus on his Kamehameha, giving Gohan a split second to put everything he had into his wave. And getting hit with the amount of energy, his core was destroyed.
