This time Pegasus agrees to use Kaiba's dueling system and doesn't bring Mokuba up. Can Kaiba win this way?

It wouldn't change anything IMO. The Millennium Eye would still see through Kaiba's strategies.

Nothing at all? Would it give Pegasus more of a challenge, less, or the same?

Unfortunately, no. I'm watching the episode right now where Kaiba is going to face Pegasus and the latter states the duel disk system will have no power against his Millennium Eye anyway. Kaiba was doomed from the start without his own Millennium item.

Kaiba may be number 2 but against someone like Pegasus its not really a fair fight. If i remember correctly yugi had to use some kind of f***ery with the puzzle to beat Pegasus.

If this is Pegasus without his millennium eye, he loses per the movie.

He wins via the eye since he's just going to see every move Kaiba makes.

Basically, Yugi and Atem had to continuously switch minds, meaning the other wouldn't know which cards were set on the field from the previous go. It worked up until Pegasus caught wind and engaged the Shadow Realm, where Yugi couldn't handle the stress and Atem had to finish things.

EDIT: To elaborate a bit on the duel disk portion, Kaiba thought Pegasus needed to be face-to-face with his opponent to pull his trickery, thus why the cards obscure the duelists with that first version of the system. Obviously Pegasus would have seen through that, but Kaiba was banking on that not being the case.
